Im very close to buy a Himedia Q5 Pro model, but I need to know if the playback of 3d mkv files has been solved? Also can I use/playback my already established emby server library in some way on the Q5?

Where did you get info that 3D mkv doesn't work? I've been using 3D mkv movies (SBS) since the release of Q5Pro for some time and I think they still work - though I haven't tested on latest firmwares.
Is emby server DLNA server? As I took a quick look it is. By my experience it's far better to use SAMBA shares than DLNA. I noticed that Himedia player launches different player when accessing content on DLNA than it does on SAMBA - and later is far better.
I also had to ditch my DLNA server for movies only as it was easy choice - you get superior player in return and it's usualy no problem to set up SAMBA shares.

Thanks for your answer, however it is 3D MKV MVC frame packed format, converted directly from 3d bluray I meant SBS and OU formats i know works

3D MKV MVC frame packed format not support on HiMedia player, you can use tsmuxer as alternative of MKV or choose Egreat A5/A10/A11, Zidoo X8/X9s/X10 player if 3D MKV MVC frame packed format is a must for you.

Ok, was afraid of that, I have already ordered a unit, the price was very good compared to the other once tou mentiomed, thanks for your answer, do you know if this is something thats being worked on?

As noted above, it is not difficult to convert a full frame-packed 3D mkv to a 3D .iso file.  It is only format changing, no transcoding is involved. 
This format the player handles well and it also plays standard 2D Blu-ray and UHD .iso files with full or "lite" menus  :)

Could someone explain me how to convert full frame-packed 3D mkv to a 3D .iso file without reencoding and without downgrading quality.

I have access to the 3d menu and if I choose TAB on 3D (the one which should be OK for my file) I have 2 videos on the screen which overlap a for a third on the middle

TSMuxer can convert them into ISO.

If 3D MVC MKV contend a TrueHD audio TSMuxer will not recognize because lost of AC3 core.
On this case need extract TrueHD audio from mkv with eac3to and encoding AC3 as audio.thd+ac3 then manually add audio.thd+ac3 to TSMuxer together with mkv.
